As hard to swallow as the Rebellion may be from an "I play with Traveller" standpoint; many of the events simply cannot be reconciled with what little we know about the Imperium, the Rebellion is a superb setting from an "I play Traveller" standpoint. Keeping that distinction in mind, MegaTraveller can and should be viewed as a rousing success for DGP and GDW. It really did open up the OTU setting to more adventure possibilities.
As a campaign 'skeleton' of sorts to hang different adventures from, Nail Missions may fit you bill. IIRC, they are mentioned in the Rebellion Sourcebook and an example involving a bleeding edge, TL-16 spinal mount is provided. The PCs must travel from the Marches to a IN Depot on the other side of Vland in order to procure the documentation the new weapon requires.
In a Nail Campaign, the PCs have a long term goal that keeps them on the move. The goal could really be anything; an item, a person, a treaty, a drug, and so forth. Thanks to this, the GM has a ready hook with which to insert the PCs in any number of adventures. (US television is particularily enamored of this plot device, you'll see it used in everything from Rawhide to Route 66 to The Fugitive to The Incredible Hulk.) Adventure ideas for this campaign format as easy to come up with:
- The PCs could involve themselves in speculative trade as a way of paying the bills during their quest.
- A party who has the repair parts the PCs require asks them to do him a service by way of payment.
- The PCs must settle a factional conflict on some backwater world before they can safely access whatever items/materials they need.
- Another group attempts to hijack the PCs vessel for use in their own Nail Mission.
- The PCs lose their vessel and are forced to hijack a replacement.
- A long term nemesis; i.e. the reporter in Hulk, dogs the PCs footsteps and stirs up trouble for them.
As you can see, the list is endless.
Now which Nail Mission Campaign would I have enjoyed running in the Rebellion Era? Hold onto to ya' vacc suit helmets...

Imagine trying to find the poor chump who actually knows what happened in the Princes' apartment? Did Lucan really scrag Varian in cold blood? Or was it the unhappy accident he claims it was? Lots of people, and not just the Big Factions, will want to know the answer to those questions.
