The other day while creating characters one of the players multi-classed. The question is dose he get skills points for each level or just the first level of each new class? Any help would be greatful.

Yes he gets skill points for each level. Follow the skill points per level for that class. The starting skill points apply only once, for the first character level.
exp:
Level 1 Army 1 -> Starting skill points for Army
Level 2 Army 2 -> Skill points per level for Army
Level 3 Army 2/ Merc 1 -> Skill points per level for Merc
Level 4 Army 2/ Merc 2 -> Skill points per level for Merc
I suggest you also take a look again at the mutliclassing sections of whatever d20 core book(s) you have handy.
