Hi !
Well, there's Ships III for Windows by Ace & The Dog (http://home.btconnect.com/hughfoster/Downloads/Downloads.htm).
I have plugged together a Spreadsheet for the Megatraveller ruleset, which might be incomplete (e.g. no asteroid hulls or sensors so far) but still good for the rough design part and easily extendable. At least its pretty transparent, how it works.

I use a spreadsheet I created years ago in Lotus 1-2-3. Each time I dust it off I make some more motifications. It's not necessarily user-friendly, but if you are interested in a copy, email me off list. Also, I'm not sure how many "house rules" are built in. I don't think there are any ... but I have added several "add ons" from other DGP/GDW sources.
