T5.1 has rules for organic ship components, control of systems by AI and living or positronic brains. Work would be needed to push as far as living ships. The Mindjammer supplement for MgT2 could also be a good resource for a Farscape universe. It includes rules for sentient ships.

+1 on Mindjammer Traveller for a Farscape ‘verse. Lots of material there to mine.
