Dr. Who built a city on a space whale, along with a moral dilemma to solve.
One antagonist might decide to do similar with a whale outside Imperial territory - he just knows the creature will never notice or object.

I seem to recall nearly every episode that they have a ship that qualifies as a space whale.

considering farscape used living ships, couldn't they be considered as space whales, especially without crews and have learned to fend for themselves.

The rather excellent MgT Deepnight Revelation campaign includes a creature that would qualify as a space whale.
